Hi All,

I am getting an error message

'Singular Matrix in vzFindCameraPosition()'

when running my code in our onyx system. But, the code run w/o this
problem in my workstation (fuel). I did not encounter this error
yesterday for the same code. It ran fine. I have been having this error
from this morning. What could be the problem ? Any sugestions will be 
greatly appreciated.

Hi,

This is an internal error in Volumizer. This would usually be caused if
your application does not have a valid OpenGL context or there is some
other GL state corruption. Volumizer tries to figure out the current view
information but is getting inconsistent values from GL.

ogldebug should be able to catch any such GL calls without a valid OpenGL
context and show them as warnings.

Please ignore this mail if you are NOT using the MipsPro 7.4 C++ Compilers
(Running /usr/bin/CC -version prints the compiler version).

Depending on your system setup, the sample code shipped with Volumizer 2.4
might not compile as is under 7.4 C++ compilers.

In order to enable backward compatibility with 7.3.x compilers, you can
add the following line at the end of the vzcommondefs file under
/usr/share/Volumizer2/src -
LC++DEFS += -LANG:std=off:libc_in_namespace_std=off

A simple question...

I have downloaded the latest Volumizer2 API.  Many README files in the
distribution, e.g.  /usr/share/Volumizer2/src/apps/volview/README and
/usr/share/Volumizer2/apps/XMLViewer/README refer to another readme file
called README.demo

Where is this file(s)?  I can't find it anywhere in the distribution...

Hi Pierre,

This is just residual of the old code documentation scheme we were using
with Volumizer! The README.demo files have now been replaced by
corresponding index.html files in each of the source directories, which
you should be able to use your web browser to go thru.

/usr/share/Volumizer2/index.html is the top-level HTML file with links to
the other directories in the source distribution. This should help you get
started.

Hi Thyaga,

What kind of problems are you having specifically? We have found some
issues with the dicomToIFL converter for certain DICOM data sets.

Anyone else know of other dicom tools that might be available on the web
that Thyaga could use?

Hi Thyaga,

Long time no see, how are you?

I have used David Clunie's tools (available from his website,
www.dclunie.com I think) on Linux and Windows to successfully convert DICOM
and other formats to tiff.

Also MRICro have a free viewer package for Linux and Windows that will allow
limited conversions.

I actually skip using dicomToIFL, relying instead on these tools above to do
conversion direct to tiff, since DICOM 'standards' seem to vary.  Then I use
the tiff conversion files that come with volumizer to create a 3dtiff.

Long time no see, how are you?

I have used David Clunie's tools (available from his website,
www.dclunie.com I think) on Linux and Windows to successfully convert DICOM
and other formats to tiff.

Also MRICro have a free viewer package for Linux and Windows that will allow
limited conversions.

I actually skip using dicomToIFL, relying instead on these tools above to do
conversion direct to tiff, since DICOM 'standards' seem to vary.  Then I use
the tiff conversion files that come with volumizer to create a 3dtiff.

Tze Lin,

i convert the medical images into tiff (using windows), and then convert to
luminance tiff (using IRIX imgview function).

when i stack up all the images together using iflto3Dtiff, it creates the
volume, but its not
what it suppose to be. there is some gap between every slice. how should i
give "z value" ?

I've been working with dicom quite a bit lately and I probably need to
launch a web site with this stuff but anyhow...

I agree that Dave's toolkit is very useful and I use it under Linux mainly
because it compiled straight out of the box. I suspect it would also build
under Irix if the gnu compilers were loaded. The toolkit not only has
support for dicom, but also some of the dicom-like proprietary formats such
as GEMS. There is a neat little viewer included called "dcdisp", but it
requires an 8-bit PsuedoColor Visual so under Linux you will have to start X
as such (startx -- -depth 8). The "dccdump" program will dump the dicom
header so you can extract the pixel width, height, size and slice thickness
which come in handy for volview scaling parameters. 

Below is a typical scenario I go through to convert a stack of 16-bit dicom
images. I've ran into problems with "iflTo3Dtiff" and better luck with
"imgcopy" so I go from dicom->raw->3Dtiff.

# Linux

dctoraw $f $f.raw
end
cat *.raw > tmp
# Irix

Dr. Clunie's tools will build under IRIX.  i use them in IRIX along with the
CTN toolkit in order to deal with Dicom related issues.

Unfortunately, either I'm too stupid, or Dave's commenting is lacking
(he also writes code with lines that run around 150+ characters per), I've
never been able to get a handle on his class structure.  I'd love to build a
loader using his C++ toolkit rather than CTN, which is written in C and has
some compliancy issues.  But I've never been able to make heads nor tails of
Dave's code.

by the way.  does anyone out there happen to know what happened to the CTN
libs.

coincidentally, i spent an hour last week trying to track down a newer version.

Fred and everyone,

I have tried to build Clunie's dicom3 tools package (both the
work-in-progress and the old package) under IRIX 6.5.  Both without
success.  If you know of any tips/tricks to help get this package to build
they would be appreciated.

hi Pierre.

i told Bob Kozdemba that as soon as i've got some breathing time, i'll
put together a tarball of the binaries i was able to build.  as i told Bob,
i built them a few years ago and remember vaguely that building them in IRIX
was about as enjoyable as a herniated disc.  so i can't give you pointers on
how to build.  but when i've got the binaries together and on some anon ftp
site, i'll fire off an email and let people know.  it should be within a
week... maybe 2.

Hi Volumizer People,

I'm now using Volumizer in Performer, pfVolume to see MRI/CT data of human 
head as volumetric data. BTW, I want to insert surgery instruments which are 
3D polygon models, into the volumetric human head as if a surgeon performed an 
operation on a patient. Is it possible? Any comment will be appreciated.

hi Volumizers.

i've not yet put together the David Clunie SGI binary surprise package.
i will get to it before the end of the week, Lord willing.

in the meantime.  a colleague who administers our hospital's PACS turned
me on to some stuff that may well be useful to some of you.

Go to www.offis.de, pick English as your language, go to projects,
and download the DICOM toolkit.

i need it in order to generate queries to our hospital's radiological
databases.  but the web description mentions DICOM to TIFF support, too.
i have downloaded it, but have not yet attempted to build it in IRIX, so
YMMV!  if i understand it right, it has a Pearl wrapper which would allow
one to *possibly* convert DICOM to TIFF by using simple Pearl scripts to
access the libraries.  NOTE:  it is not unlikely that i'm completely wrong ;^)

Hi Moonho,

Try running -

perfly /usr/share/Volumizer2/data/XML/simple.vz \
/usr/share/Performer/data/cow.obj

This would render the Volumetric data along with the polygonal model for
the cow! The same technique can be used by your application to mix
volumetric data with polygonal data sets.

hi

i tried compiling the glut.cxx code (volumizer example code), but it
requires
Vo2Loaders.o (that is generated by making /usr/share/Volumizer2/src/lib)

but the problem, when i tried compiling the loader, it's asking SoCube.h
that should be in (./Inventor/nodes/). inside my inventor i dont have nodes
folder
and the header files.

i have inventor install in my irix 6.5

any tips ??

Hi Thyaga,

What version of Volumizer are you using? The library name for the sample
loaders has been changed to libvzLoaders.so starting Volumizer 2.3. You
should be able to compile the simple pguide example using the following
(see the pguide, chapter 2, 'Compiling... ' section) -

% CC -o glut.o glut.cxx -c -I/usr/share/Volumizer2/src/lib
% CC -o viewer glut.o  -L/usr/share/Volumizer2/lib/ -lvz -lvzLoaders
-lglut -lGLU -lGL -lXmu -lX11

The source for loaders is present in /usr/share/Volumizer2/src/lib/loaders
and should compile readily as long as you have ifl_dev installed on your
system. The compile error you are getting is probably for the Inventor
node in /usr/share/Volumizer2/src/lib/Inventor which requires
inventor_dev. You should safely be able to ignore this error for your case
anyway :-)

What am I missing folks...

I am having a <insert your favorite expletive here> of a time
creating 3Dtiff files from DICOM data.

Here's the procedure I am trying:

(1) I have raw dicom files in a directory.  I use
DICOM Works (http://dicom.online.fr/) (a nice FREE windows based dicom
viewer and converter) to export/convert the raw dicom data to TIFF files.

(2) I then ftp these tiff files to my SGI.

(3) Of course the tiff files are in RGB color mode.  So I wrote a simple
little imgtcl script to convert the tiff files to Luminance color model
using ilColorImg.

(4) I view the images and check them with imgview and
imginfo and they appear fine.

(5) I use iflto3Dtiff to stack them up into a 3D tiff file.  The file is
generated ok.  imginfo on the 3Dtiff file looks ok (the right dimensions,
luminance, etc.).  When I try and simply look at the 3Dtiff file in
volview (volview -volume myfile.tif)  I see garbage.  I see some stuff but
it makes no sense relative to the 2D tiff slices.  What am I missing
folks?

fyi: Initially I tried dicomToIFL.  What a waste.  I couldn't get that to
work on any dicom data less than 5 years old.

Any ideas or suggestions would be appreciated.  I'm going a little crazy
over this... can't believe it's this hard.  I must be missing something
simple/stupid...

Hi all,

	Is there any effort to make Volumizer depend only on OpenGL, so it 
could run on other systems (e.g. Altix systems, if and when SGI get 
around to releasing video hardware for them)?

I did something similar up to step (5) when I found I was feeding my single
images to iflto3dtiff in the wrong order; my filenames were:  image1, image2
...  image10, image20... image100.  So I padded the filenames to %03d  (
image001, image002 ..image010 ... image100 ) and everthing was ok...
